Hi Greg,
Have you been able to measure the output on the unconnected USB connector with a multimeter? If it's 24V, there may be a short somewhere on your system.
Try removing all the connections to the controller except the +24V input CN0 and measure the voltage on the USB again. If it reads 5V + or - 0.2V then you know one of the connectors are to blame. Connect each connector in turn and measure the USB voltage to see which causes the issue.
If it reads >8V then I would suggest there may be an internal issue on the controller.
I've not come across this issue previously, but I have seen a HV-PSU failure fry a laptop through the USB connection.
